The Neales Flat Lutheran Church is in the Eudunda Robertstown Lutheran Parish the Lutheran Church District of SA-NT and a member of the Lutheran Church of Australia.
The St John's congregation began about 1895 with dissatisfied members from the St Paul's Lutheran congregation, who did not agree with its separation from the Evangelical Lutheran Synod of Australia (ELSA). St John's congregation held its services in the school until their own church building, on a nearby site, was erected/opened in 1912.
Prior to 1966, the three Lutheran Churches in Neales Flat were independent (St Paul's), or aligned with the ELSA (St John's) or the Immanuel Synod (St Stephan). In 1966 the synods amalgamated and formed the Lutheran Church of Australia. After which the St Paul's and St John's Lutheran Churches amalgamated as the Trinity Lutheran Church, meeting in the St Paul's church building. St Stephan's, although a member of the Lutheran Church of Australia, remained a separate congregation.
In 1982 the St Stephan's Lutheran Church amalgamated with the Trinity Lutheran Church to form the Neales Flat Lutheran Church, which holds its services in the former St John's church building, which had been reconsecrated.
